The order of categories and products is sorted by post ID, i.e. you will have to add the product categories and products one by one in the order you want, then in the product sort section in the product widget, you will choose to sort by post ID or menu ID

We don’t overwrite templates but use functions to add actions to woocommerce templates, so to change them you will have to override these functions.
